As far as costumes go, though...they probably don't even wear their "classic" costumes until the last five minutes of the movie (if not the final shots). It's an origin film. They'll probably wear something that's like "prototype-y" versions of their classic costumes (or the simple black/white Ninja outfits) for most of the movie.
Basically: I don't expect they're going to be in their "classic forms" until either near the end or the very end of the movie. They may not even get figures in those costumes in the first assortment (because Hollywood likes doing that to "avoid spoilers").
Here's my take so far: From most indications this movie was largely spurred by the success of Bumblebee. Bumblebee in a lot of ways revitalized the Transformers movie franchise by going back to something that was a lot closer to the original toys in look and feel while still doing something new, plotline-wise.
So yeah, I suspect there will be differences. But it's not going to be so different as to be "Not GI Joe" unless you absolutely refuse to accept anything other than one particular interpretation of Joe as the only valid one. Even in the ARAH days the cartoons and the comics were wildly different and largely incompatible, so "alternate worlds" of GI Joe have been with us from the beginning.
